December 5, 2024 – Introduction to bioinformatics and microbial genome assembly and annotation

When: Wednesday, December 4th (8:00-5:00) and Thursday, Dec. 5th (8:00-12:00)

Location: Dartmouth College, Hanover, NH. Room: Remsen 512

Workshop Summary:

This two-day workshop is intended for anyone new to genomic and bioinformatic applications. Here we will introduce you to the command-line environment, BASH (Bourne-Again Shell), and general big-data analysis. Throughout the process we provide a guided bioinformatic tutorial working with whole-genome sequencing data. This workshop will briefly walk through the generation of next-generation sequencing data, followed by in-depth hands-on analysis including evaluation of data quality, assembly of bacterial genomes, genome annotation/assessment, visualizations, and submission of data to public repositories.

Topics to include:

  1. Introduction to Next Generation Sequencing (NGS)
  2. BASH and the command-line environment
    1. Accessing a remote server
    2. Transferring files to/from a server
    3. Common Linux commands
  3. Guided bioinformatic workflow
    1. Overview of whole-genome sequencing
    2. Quality control
    3. Genome assembly and annotation
    4. Assessing and characterizing a genome
    5. Data visualizations, reporting, submission of data
    6. Rigor and reproducibility in bioinformatics
